I have been creating some testing custom menus and ran into a few problems. First of all, It originally worked fine but now every workbook I open even a new one have the custome menus in them. How do you perm delete them?

Tools>Customize>Toolbars, select them and Delete.

I dont see the menu on the list. Also I dont see a delete button or any way to delet it.

I've actually dealt with this before...right-click on the offending menu item, select customize, then drag the offending menu item into the customize dialog box.
I learned that, when building custom menu items, a good practice is to run a delete menu procedure before building the menu, and also delete the menu before closing the workbook. I used to get a few complaints about straggling menus from users, and since I started doing this I havent gotten any.
and, I'm sure I learned to do this from the folks here!
